What are the steps to reproduce the issue as you experienced: go to any trading post and search for Transmutation Catalyst, it appears on the list. The information sheet says it can be aquired from the faction shop. Once in the faction shop, Transmutation Catalyst doesn’t appear.
The gear score (GS) influences both the basic characteristics of the item (for example for a weapon the damage and for an armor the physical and elemental defense) and the perks. For example, the corrupt resistance perk has a range that goes from 2.5% to 4.8%, this percentage is proportional to the gear score which if I understand correctly cannot exceed 600.
In favor of this theory
I tried to pcraft two pieces of armor (glove): one of iron (low GS) and one of steel (higher GS), to both I put a modifier that gives + fortitude.
the result was that the steel glove had more fortitude than that of iron
there is an article on the official new world website that talks about the influence of the gear score on the perks, but it does not mention the craft but only the drop, but I think there is no difference link to the article
at any trading post it is possible to filter according to the perks, if you click on the filter the window shows all the possible perks, move the cursor over one and you will see that in the description there is a range of values.
if you filter by a perk and then sort the items against the gear score you will see that the value (usually in percentage) of the perkincreases with the gear score.
Conclusion
In order to maximize the power of a perk of a crafted item, maximize the gear score using better material.
