After re-logging and verifying Steam files again (all three verifications done today were fully validated) for another “unintended feature”, the waypoints have returned. One thing I failed to mention in the original post was that you could not interact with any of the “dead” waypoints with the mouse/cursor. There was no response like the waypoint did not exist.
