Some of these World Sets are going to be left with peaks of less than 300 people, is this intentional or will they then World Set merge to another World Set merge? Because it would be very unhealthy to leave such dead servers.

Indeed. I was monitoring Nibiru Xi today (because I play on one of those servers) and the whole world set, combined, never went past 400 players online.
That would still be considered a low-medium pop server and would continue to get even worse, because whole companies and, in some cases, factions are still transferring to servers like Devaloka (Nibiru Phi).
Modun (Nibiru Xi) would still be a bad server to play even with all those servers being merge into it.

I think that AGS expects that with the merges, players will come back, so the net gain in the new merged server isn’t simply Server A players + Server B players.

They can have just one server for south america at this point. Two servers, max.
I doubt it will be more than 2000 players online at the same time (unfortunately, I really like the game but they seem to not want us to play it lol)
